To a search engine, all of the following URL's are unique pages to the internet
www.mydomainname.com
mydomainname.com
www.mydomainname.com/index.html
Even though all the above addresses are pointing to the same page, search engines sees them all unique. This is known as the most common duplication on the web.
If your home page ends with index.html and you were to link to it three different ways, a search engine will sees the three different links and consider it as duplicate content. When this happens, a search engine will then have to figure out what page is the real content and then ignore the rest.
A worst case scenario would be if you and other people were to link to all those three different addresses, a search engine would have no option but to split all those three links decreasing the votes for each different link. So instead of having three votes on one page you would have only one vote on each page.
So the bottom line is to always link to your home page like this, http://www.yoursiteaddress.com/
Of course, replacing yoursiteaddress with your actual site address.
